you can use this plugin of TAC by wordpress to see if the themes are infected or not. as far as the files are concerned, you can use antivirus, recommended by several developers for wordpress scanning.

the index.php was all jenky. Glad that got all sorted out. It totally saved the day as I FTP'd the file to my computer (to review later) and uploaded a clean version. Not to be the Harbinger of DOOM!™...
